Pokémon: Jirachi: Wish Maker (七夜の願い星 ジラーチ Nanayo no Negaiboshi Jirāchi) is the sixth theatrical Pokémon film, and the first in the Advanced Generation series. It first premiered in Japan on July 19, 2003. The animated short that precedes it is titled Gotta Dance!.

The English adaptation was produced by 4Kids Entertainment and distributed by Miramax Films, and released direct-to-video on June 1, 2004.

Synopsis Ash, May, Brock, and Max come upon the festival of the Wishing Star of Seven Nights. During their enjoyment, the legendary Pokémon, Jirachi, decends from the heavens and befriends Max. Jirachi, with the power to grant any wish, is sought after by many people wanting to claim its power. One man seeks to use its legendary power to revive an ancient pokemon known as Groudon, unaware of the dangers hidden within Jirachi's powers

Pokémon: Destiny Deoxys (裂空の訪問者 デオキシス Rekkū no Hōmonsha Deokishisu) is the seventh theatrical Pokémon film, and the second in the Advanced Generation series. It first premiered in Japan on July 17, 2004. It is the first film to not be preceded by an animated short, instead dedicating the extra time to the movie proper.

The English adaptation was produced by 4Kids Entertainment and distributed by Miramax Films, and first debuted on Kids' WB on January 22, 2005, albeit edited for running time.

Synopsis Ash and his friends travel to LaRousse, where they meet a boy named Tory who is afraid of Pokémon due to an incident that happened four years earlier. Meanwhile, Deoxys, a Pokemon from space, has reappeared, putting a barrier around the city and kidnapping people. Rayquaza, a Pokemon that lives in the atmosphere, comes to fight it.

Pokémon: Lucario & the Mystery of Mew (ミュウと波導の勇者　ルカリオ Myū to Hadō no Yūsha Rukario) is the eighth theatrical Pokémon film, and the third in the Advanced Generation series. It first premiered in Japan on July 17, 2005.

The English dub was produced by 4Kids Entertainment and first premiered in the US for the first time at the 2006 Comic-Con in San Diego, California, and was released on DVD on September 19, 2006.

This is the final film distributed by 4Kids Entertainment before the dubbing rights were transferred to TAJ Productions.

Synopsis In the town of Lohta, a festival is thrown praising "Aaron the Wave Leader Hero" who, according to the legend passed down through the town's generations, stopped a war centuries ago by using the power of "the Tree of the World's Origin." Ash and Pikachu participate in a battle to decide this year's hero and after their victory, they are chosen as the "Wave Leader Hero." A grand dance party is held in the castle to celebrate the victor, but suddenly the phantom Pokemon Mew appears and takes Pikachu. Soon afterwards, the Wave Leader Pokemon "Lucario" is freed from his centuries-long seal and meets Ash. Ash must solve the various mysteries of where Pikachu is, what Mew's after, what the secret of the legend of the Wave Leader is and how it ties in with Lucario's hidden past as he makes his way to "the Tree of the World's Origin" with Lucario.

Pokémon Ranger & the Temple of the Sea (ポケモンレンジャーと蒼海の王子 マナフィ Pokemon Renjā to Umi no Ōji Manafi) is the ninth theatrical Pokémon film, and the fourth and final in the Advanced Generation series. It originally premiered in Japan on July 15, 2006.

The English dub was produced by The Pokémon Company International, and made its North American debut on Cartoon Network on March 23, 2007, with a DVD release following on April 3, 2007.

Synopsis It all started with a legend passed down from the People of the Water - Somewhere in this world, there is a Sea Temple created by the People of the Water. The Sea Temple contains a hidden treasure called the Sea Crown, but no one has ever seen the Sea Crown, or even the Sea Temple, because the temple is protected by a secret mechanism. The temple drifts through a vast ocean undetected, waiting - waiting... Ash and Pikachu meet Lizabeth, a descendant of the People of the Water, and learn about the legend. They also meet Jackie, a Pokémon Ranger on a secret mission to protect a Manaphy egg and find the Sea Temple as well. The Phantom plans to obtain the Sea Crown and take over the world - but first he needs the Manaphy egg. Now Lizabeth and Ash must help Jackie protect the egg and stop the nefarious pirate.

Pokémon: The Mastermind of Mirage Pokémon (戦慄のミラージュポケモン Senritsu no Mirāju Pokemon) is a special episode of the Pokémon anime, made to commemorate the tenth anniversary of the franchise. The special premiered in the United States first, on April 29, 2006, and would later be broadcast in Japan on streaming video on the TV Tokyo Anitele website from October 13 to October 31, 2006. The special was included with the DVD release of Pokémon: Lucario & the Mystery of Mew.

According to The Pokémon Company International, the company wanted to give a special to American fans for Pokémon's 10th anniversary. The special was the first aired appearance of the English dub's new voice actors.

Synopsis Dr. Yung, an enigmatic Pokémon scientist, has developed a new Mirage system that uses computer data to resurrect extinct Pokémon, like Kabutops and Armaldo. Professor Oak, Ash and his companions show up at the Mirage Mansion at Dr. Yung's invitation, and watch a demonstration of the machine's capabilities. In the middle of a battle between Dr. Yung's Mirage Pokémon and Ash, the machine goes haywire and a Mirage Aerodactyl swoops in and kidnaps Dr. Yung. A man calling himself "The Mirage Master" appears and announces to everyone that the Mirage System can be used to create Pokémon with absolutely no weaknesses. Ash, Misty, and Professor Oak struggle to stop the madman and escape with their lives.
